My questions relates to page 24 of the manual.

In the manual is says to set the neutral point on the tail so that the slider is located in the centre .. eg 0 degrees of pitch on the tail.

Ok .. so I did this and configured the control rods to have everything square. Now when setting the limits on the GY611 I notice that in one direction the limit is 98% and the other at 55%.

When you look at the mechanics on the tail, there seems to be a lot of 'mechanical advantage' for the slider moving one way than the other.

I am tempted to forget the manual and just set up the tail in a way that gives me ~100% limit on both sides?? But this would mean that at the servo neutral point, there will be a few degrees pitch on the tail.

Suggestions welcome.

This is the correct way, give in to your temptation, when setting this up notice at how easy you could over center the blade grip linkage with the slider over to the case, you might not want run it to the stop in this direction to avoid this, but whatever you do you are looking for 90 to 100 limit on both sides and use the third hole out on the servo arm.

Make sure your tail pushrod crank lever is dead 90 degrees with your servo neutral as this will bind on the CF frame and limit your travel otherwise. If everything is neutral and centred and 90 degrees you should have nearly equal travel.
