I have a couple new 3s for my Trex I would like to gently break-in. I have a lipo alarm that I can vary the voltage on so it will come on between 13.5v-9v. If I want to break in a new battery, what voltage should I set the alarm to so as to take it easy for the first few flights on the new batteries?

You should not fly lipo until cutoff... It is not good for them you should follow the 80% rule.
For example a 2000mAh pack should be flown until 1600mAh has been depleted. You can find out how long you can fly by timing flights and figure out how much your charger put back in the pack. If you dont have a charger that tells you how many mA you put back then but an eagle tree data logger. They are very good to have anyways.

my packs usually land at or just below the nominal voltage of the pack using this method.
