When you're done flying and there is some fuel in the header tank, or regular tank or both, should you empty out the fuel?
Is is good, bad or doesn't even matter?

What I like to do is to top the tank at the end of the day flying. The 600N is only down for two days at tops.
The do the same on all my planks and yet to have bad fuel.

If you know you're going to be using it again shortly, you can leave it or top it off or whatever you so desire. If it's going to be sitting a bit, I like to take the fuel out. The fuel is hygroscopic and I've found on my cars traces of rust on the piston head. It's easy to remove with a polishing bit on a dremel, but if that can rust, I'm sure other more important parts can too...so I just try to avoid the situation. It's not like it's difficult to drain it out so I do it and avoid it all together.

i don't think fuel in the tank will hurt anything, as long as you've burned the fuel out of the engine and clamped off the line to the engine.
it's not bad fuel that's the issue. it's the rust you'll get in your engine. the alcohol in the fuel will cause your engine parts to rust very quickly...faster even than they would if you left your engine wet with water.
as a rule, at the end of the day i clamp off the fuel line while the engine is still running and let it run out. the heat of the engine running out will burn off all the fuel and/or alcohol in the mechanics.
at that point i don't see any problem with refueling, except if my wife sees me dripping red crap on the carpet as i unload the truck.

Do you empty the tank the same way you put fuel in it?
I do not have a T-filter so II fuel my helis before the in-line filter. Now when emptying the tank, do you guys suck the fuel back in after the in-line filter?

I don't think it matters , just pertsonal prefrence... just as long as your not fueling thru the filter and putting dirt on the carb side of the filter element.

Actually what I do and what is suppose to be best for the clunk line in the tank is to top it off. Remember while flying the muffler tap is pushing spent gasses into the tank and those damage the clunk line. So top it off to push out the gases and mix new fuel with the little bit of dirty stuff thats in the tank.
If you decide not to fly anymore then pump it all out and go home. I don't leave fuel sitting in the tank when she is parked at home.
