Is it normal that a charger will charge my Kong Power 3s1p to 12.64V. Does that extra 0.04V do any harm?
The charger will display 4.2V per cell, but my voltmeter says 12.64.

I guess the first question is which device is more accurate ? 40mV on 12.6V is about 0.3% precision. You would need to determine which device (if either) was at least that accurate before you could tell which value to consider. In the end I don't think that 40mV across 3 cells is any concern, especially if all three cells are the same voltage.

Also, true full voltage on a LiPo is 4.3V per cell, not 4.2, so you are within the specs.
