I am finding that I want the TX to be setup different depending on what I am flying, If I set up several TX models (DX-7) for use on the sim do I have to calibrate the TX with each model that I am using or does the calibration go with all the models?
Should the calibration be done with a completely reset model meaning everything in null setting, no trims, sub-trims, throttle/pitch curves etc?

The calibration is independent of the model. It's dependent on the limits of the TX, which are the same between models.
Ideally, the calibration should be done with a completely reset model.

Are you sure? I only ask because the limits of the TX can be different from model to model if for instance you have changed the endpoints.

You really should not need to adjust ATV for the simulator.... if you add range, and then recalibrate, the calibration process would just cancel it out. You also might alter the center point if you have more travel on the positive or negative end of travel.
I actually use just one model for the simulator with my DX7. I have the flightmode switch for helicopter, and then use it for the landing gear and flaps also, so when I fly the a plane every once in a while, I can just do it that way, and I leave throttle hold alone.
This works fine for me, but I dont fly a 'real' plane, so I could see how you might want different setups to better match your real setup... but I would do that within Phoenix, you can save different setups, and just leave your radio in one mode.

If you want to really fly and get acrobatic increase the ail. and elev. endpoints to 150%, it'll double the roll and flip rate.
