I want to fly something about the size as, or bigger than, my Trex 600, but get more than the 5 mins or so than I get.
How much flight time could I potentially expect with the 600-3D? With what batteries? With my current 500 mAh 6S batteries?
Also, I heard that the Logo is more susceptable to crash damage than the Trex. True or false?
To use your current battery you would need to look at the Logo 500 3D
5 or more minutes flying
The Logo 600 3D on 10S~12S is good for ~7 minutes
The logo has a very low parts count
even less again if you go for the VBar (the head is simple and clean)
The logo frames are very tough indeed
I would not worry about crash damage,
but generally parts cost of the Logo are higher than the TRex (hard to beat Align)

My Logo 500 is a full pound less than my T-Rex 600, and that's sacrificing a mere 40mm of rotor and about the same length of boom. On the V-Bar, I get on the order of another two minutes (7 minutes goes to 9+) of flight, which comes out about 28% more.

If you want to stick with a ~600mm bladed heli, your lowest option is probably to run-out your current 6s packs and then convert your 6s Trex600 to a proper 10s setup. Lots of motor/esc options, just do a few searches. A good battery option is 2x5s1p Evo25 3700 packs and you should get ~7 min runtime (compared to your 5 min on 6s 5000's). The 10s bits (motor/esc/batteries), electronics and blades could all be used on a Logo 600 3D later if you wanted to go to one. You might also need to upgrade your charger as well.
Since you say you want something the same size or bigger, the Logo 500 3D is not going to fit the bill for you. However, if you already have a lot of good quality 6s 5000 packs downsizing to a 515-550mm bladed Logo 500 3D might be the cheapest option since you can initially use your packs and Trex600 motor/esc/electronics. The cost of a new Logo500 3D kit and blades is going to be a lot less (+50%) than the 10s conversion cost of your Trex600. You probably need to double check that your 6s-5000 packs will fit within the Logo frames (most will). With 515mm blades you could probably expect ~7-8 min runtime and 6-7 min with 550mm blades. The only downside to using your align 1650kv motor is that to get a reasonable hs you would need to use the standard 200t 0.5 mod maingear (#02725) with a 13t straight 0.5 mod pinion. If you wanted to use the 0.5 mod (or 0.7 mod) herringbone, or straight 0.7 mod gearsets, you would need to get a lower kv motor (~1100kv max).
Both helis are suceptable to ~ the same crash damage imop. The Trex600 landing gear and canopy are maybe a bit more robust. Part costs will definitely favour the Trex600. I'd very roughly guesstimate that a $100 Trex600 crash would cost ~$150 for a Logo 600 (or a Logo 500).
Good to look at all the options you can but ultimately, it's your choice Mate. If I were you, I'd probably lean towards downsizing to a 515-520mm bladed 6s Logo500 3D.

Is it even possible for you to fly anything but hard? Every time I've seen you fly, its all out 3D.:noteworthy

I haven't done much flights on the new pack, but power wise it seemed to be the same. They are rated at much lower C rate, so I don't know how they handle the cycles when flying the same amps as with evo 25 packs. I get over 1 minute more airtime with those 5350 packs, but they are about the same weight! Battery came out just warm after flight.
