If I am charging a FlightPower 22.2v 2500mah 25c LiPo that allows a maximum charge rate of 2.5C, and 1C = 2.5amps - does that mean I can set my charger to 6.25 amps output?

yes you can but make sure your charger can handle, some charger has only 50W power, you can charge a 3S at maximum 4.5A
I wouldnt suggest charger higher than 1C. yes the FP packs will handle 2C but it will shorten their life. A good portion of the charge time is when your in CV mode so your not going to really cut down on the charge time by that much.
