This maybe a stupid question, but this will be the first time that I will have multiple helis that fly from the same radio. I have a futaba 9chps super with the spektrum DSM2 module. I run a AR9000 in my TREX 600e and it works flawlessly. Well I have just purchased a trex 450seV2 and will be putting in a ar6100.
Now after creating a new model for the 450 and getting it setup will I have to unbind my TX from the 600 and bind to the 450 everytime I want to switch helis'.

No, you just bind the AR6100 and fly either one. Binding with modules is an Rx only function. Just make sure that you have the right model selected, just like with 72 MHz.

With the native 2.4 Spektrum based radios (except the DX6) there is a change in the Tx to use either DSM2 (AR6100 - AR9000) or DSM (AR6000). But with Model Match, each model memory is bound separately, so even then you don't need to rebind when you switch models.
