Is there anyway to turn off the reset when you break the landing gear or scrape the ground? This gets very annoying and I'd love to be able to fly with a damaged bird.

From the User Manual:
Under the Systems, Systems Settings, General Menu:
"Crash/breakage handling sets how Phoenix will react when your model breaks due to hard impact with the ground or obstacles. Immediate means that the simulation will reset the instant that you break your model, with no delay. You can also set the simulation to wait for 1, 3 or 10 seconds after a crash before resetting. No auto restart means that Phoenix will not automatically reset after any type of crash. In this case you will need to use the reset key (default B on your keyboard) to reset the model after a crash."
But I don't think you can control how the program determines a crash (e.g., simply braking the landing gear as opposed to creating a smoking hole).

you can also increase the strength of things like the skids.
