I have several 3 cell 2200 mah lipos which each take a charge up to 12.6 volts as set on my bc6 charger. this has a shut off limit of 2200 mah which is reached at 12.6 volts. But i have one lipo that reachs its 2200 mah limit at 11.9 volts , if i set the charger again this then adds another 300 or so mah to take it to 12.6 volts . is this not a good thing to do or should i take advantage of the extra power?

Let me see if I undertand this right.
1. Your charger has a pre-set mah limit. If you exceed this limit, the charger stops.
2. Your are using 2200 Lipos.
3. Your lipos are completely discharged every time.
4. When you charge, you put 2200 mah back in your Lipo.
5. One pack, requires 2500 mah to reach 12.6V
Configuation:
1. What is the safety timer set to?
2. Can you disable the capacity cut-off?
I would just increase the limit, if you can or diable that feature. It may be that the "bad" pack has 1 or more cells that requires a lot of balancing, which would explain the extra mah required to completely charge it.
Troubleshooting:
1. Can you monitor individual cell voltages while you charge?
2. Can you charge at 2.2 Amps but increase the mah limit?

1. What is the safety timer set to? (( 1 1/2 hours or 2200 mah whichever is reached first))
2. Can you disable the capacity cut-off? ((yes no problem or i can increase to 2500))
I would just increase the limit, if you can or diable that feature. It may be that the "bad" pack has 1 or more cells that requires a lot of balancing, which would explain the extra mah required to completely charge it.
Troubleshooting:
1. Can you monitor individual cell voltages while you charge? (( yes very precisely))
2. Can you charge at 2.2 Amps but increase the mah limit?(( yes no problem))
Thanks for reply my point really is , is it ok to charge one pack up to 12.6 even if i am putting in more than the packs mah rating?

My suspicion is that you have 1 cell in that pack that is not charging as quickly as the rest. 300 mah is somewhat large but still within reason.
Your charger charges the pack through the Deans connector and then discharges (ie: balances) through the balancing tap. If 2 cells have reached 4.2V (which is what we need to know) and another is still low, then in order to maintain 2 cells @ 4.2V but still charge the 3rd, your balancer is discharging the two high cells.
But you need to keep an eye on individual cell voltages prior to the automatic cut-off to be sure of what's going on. If you still can, perhaps look into getting the pack replaced under warranty.

if your completely discharging your packs then they probably are damaged
