Ok, so I just got Phoenix and its very cool... but how do I setup my 12x (or 9303) for flight modes. In the calibration screen the flight mode switch doesnt even move a channel.... so what am I doing wrong?

It won't move a channel because it's not tied directly to one in the radio. It controls the properties of a set of channels.
First, calibrate the sim using a free model in your radio. Then, create a new model in your radio if you haven't already. If you already have a real heli setup, copy it to a new model; otherwise, just start from scratch. Now, make sure the swash setup is configured for "no CCPM". On the DX7, that corresponds to a "1 SERVO" swash setting; I don't know what the 12x or 9303 calls it. Get your curves, expo, dual rate, etc. the way you want them.
Next, set up the heli model in the sim mechanically like you would the real thing (collective pitch range, cyclic pitch range, etc.). Don't include expo or anything else that you would normally configure in the radio. I'd recommend selecting the 3D variant as a start because the pitch ranges will already be symmetrical, unlike the Sport variant; you can then adjust the maximum positive and negative pitches as needed.
That's it. Since the radio will be controlling the sim in the same way it controls servos, the heli will react like the real thing, including flight modes and throttle hold. If you need to adjust expo, curves, or any of the other normal radio functions, you'll change them in the radio. Just ignore the idle-up and throttle hold functions built into the sim.

The Collective pitch numbers are easy to set, because in the settings they use a real world value... x degrees. I've had trouble setting the cyclic. That is normally set in the swash menu, which is now disabled. In the sim, the settings for elevator and aileron (going from memory here) are .05. If I am running 8 degrees cyclic, what do I set the sim settings to? I've found the sim helis to be much more sensitive (more cyclic) than my real helis, and have had a lot of trouble taming them down (I'd rather not increase the expo more than I am using on the real helis)
