I'm starting to get a mix of batteries with Align taps and TP taps and when using my BC-6 or 2-meter, I swap in the proper balance board. Short of buying a second charger or two meter, is there a better way to manage these different balance boards without having to swap them out everytime?

Stick to one balance tap style or just swap out the board when you need to.

At least for the two meter, where you usually want to quickly check the fuel gauge, wouldnt it be straight forward to make a 'Y' cable that interfaces to two boards? Of course, you'd have to be careful to never plug in 2 batteries at once, but then you'd have 2 boards already plugged in so you could quickly check the fuel gauge of, say a TP type battery and an Align type battery.
Any thoughts on this?

I noticed while researching other chargers that the TP 610C has a balance board that has both Align and TP connectors on it so you only need to plug in 1 board. Does Bantam have something similar OR can the TP board be rewired to use with the bantam charger? I've only had align tapped batteries so far, but I know I'll be getting some TP ones also - I would assume that most users run into this issue?

I have no idea how thw TP board is wired, plus you would need a custom cable to connect the board to the Bantam charger.

I got into the same problem - decided it was cheaper (and safer) to just buy a balancing plug converter - in my case from JST to TP 3S (https://www.hobbycity.com/hobbycity/store/uh_viewItem.asp?idProduct=5096)
Still haven't tried it thought
