I am a new Raptor 50 owner, and I have read several articles about the beneifits of breaking the engine in on the bench before mounting it in the Raptor. As a beginner pilot, does this make sense? During the learning process of hoovering and flying, I'm wondering if I will get the engine too hot to properly seat. I have the OS 50 Engine.

Yes it is best to breakin the engine but you don't have to do it on the bench. You can install it and fly it rich. If you have the V2 with stock muffler the engine will sound a bit flat and like it's 4stroking when rich. after about 2-3 tanks of hoovering rich you can lean in about 2-3 clicks and finish up the gal. this should be pretty good. That will be about 9-10 flights. Then tune it a bit more getting it almost out of the 4stroking phase but still right on the edge of running smooth for your 2nd gal. after that go for it.
