What is the difference in the heads as far as combustion chamber goes?

I have a 50 with the same carb as a hyper, and as I understand it, the head is the the only difference left between the two.

Is the main difference in the head the cooling fin configuration?

From looking at the parts listing between the 50 SX and the 50 Hyper.
The main parts are the same. Crankcase, crank shaft, cylinder liner. Those parts would be different if the motors were ported different.

I am guessing the cylinder head combustion chamber on the Hyper is most likely shaped different to give a higher compression ratio.
