Default Screws are too long

The screws that came with my legacy kit to secure my servos to the elevator mount are too long. What's the best way to cut them down without messing up the threads?

First option would to be buy some screws that would better suit your needs. If you have to cut them down, thread a nut on the bolt and cut down to your required length with preferably a dremel with a thin cut off wheel. The cut off wheels don't damage threads like a grinder can, and once you remove the nut any marring on the end of the screw threads should be restored.

It is great to have extra screws of various sizes just in case you lose some, have to mod, or the kit comes with the wrong size!!!

I have ordered several screw kits from this company:

What crash said is the way I do it , I usually chamfer the end threads with a file after cutting . I assume you are not using the rubber insulators for the servo mounting? On the rear mount the screws that come with it are a bit long if not using the rubbers.
