That may not be your only issue, but that is a problem. I wouldn't use 12 awg for more than 25 amps continuous.

So what do I do about the short 12ga lead that came with the charger? Should I make some straight 10 or 8ga leads?

I know the charger will only use what it needs from the PSU, not what it is given..but I have the input set at 24.8v@40a..and during charging it shows 24.8v and only 2-4a max? Is that correct?

The charger comes with 10Awg. Your voltage setting is way to high. That setting is the "Low Voltage Limit". Which means that one your supply reaches that voltage, the charger starts limiting because there may be something wrong with the supply. Most supplies these days have under voltage protection which will shut the supply off it hits a condition that cause the supply voltage to drop excessively. Try lowering to 22v.

I looked at the input leads last night, Im pretty sure they say 12awg. But nevertheless I know for a fact I made the jumper PSU-to-EC5 to be the same gauge...its been a min but I remember that much.
My PSU is rated @ 24.5v~41a~ 1000w
What should I have the charger set for?

Just looked it up and the input leads are in fact 1' long 12g wires.
So I guess their suitable?

Sorry, my mistake.

Set your charger for 40 amps (max on the Powerlab6) and low supply voltage of 22v. You may need to set it lower if your power supply cannot keep up.

BTW, I run my low voltage setting at 11v. That is for two reasons:
  1. My power supplies have low voltage detection. So its not needed in the charger.
  2. Some times I run the charger off of one of them (its two 12v in series).

Mine are two Dell server units ran in series. I'm sure they have a cut off, but who knows what it is.

Just dropped input voltage down to 22v.....she ramped right up to 30a charge rate.
Now I bet It won't take 2hrs....lol!

12AWG is good for (very conservatively) ~40A (this is a rating for wire in an enclosed chassis bundled with other leads). It should do more than that in open air (the cooling is better).

Understood. I made a correction earlier. There will be some heating, but is not an issue. I prefer my wires remain cool. But when you using the most powerful chargers in the world, there's going to be a little heat in places.

I'm using the following preset, and noticed on every battery it charging up to 99% capacity, any changes I can make so it will go to 100% or should I just leave it be at a safe 99% ?

Update, per the PL6 , they are all 4.2, but when checking with my EOS Sentry " Hyperion " capacity checker, it shows a total of 99%.

High Power and Accurate balancing. It's in the Charger Library (you may have to update and initiate a Factory Restore to get it). It's called "LiPo Generic High P Accurate".

The cell voltage for LiPos will sag a little once they are removed from the charger. That is normal. The charger uses the latter stage of the charge cycle to reduce the sagging. This stage is called the constant voltage stage. The current slowly tappers off as the pack nears 100% full charge. This stage can be lengthened or shortened using depending the balance of voltage sag vs time to finish desired by the operator.

The "accurate" presets use the longest setting which will get the cells as closer to 4.2v once the charge cycle ends. Even then, some sagging is normal. More so with lower quality cells or aged cells.

Regardless, its nothing to be concerned about if the cells are not precisely up to 4.2v per cell after charge cycle ends. In addition, that cell checker is known to have QC issues and some are not very accurate. I would not trust it unless it was checked against a calibrated DVM.
