Does anyone know if it is ok to run a PHX80 on 6s with an external BEC? I checked their website and it says that with a BEC it is limited to 3s. I'm wondering if that is meant to mean that when you are using the built in BEC it is limited to 3s and when not using it (external BEC), it is limited to 6s?

Correct. If you plan on using the BEC in the CC 80 then you cannot exceed 3s lipo. However, the ESC is good up to 6s lipo when not using the builtin BEC (ie your own BEC or power source).

Just make sure you pull out the red wire from the ESC's cable going to the RX to disable the BEC when going above 3s.
